When I pin applications and running at the same time, I get two of the same icon on my secondary taskbar.
Don't know if this is intended behavior.

It is currently intended, as we haven't had a chance to add functionality for the shortcuts to combine with the running programs yet. It's on our list however, so just keep an eye out for it in the change logs of future versions.
