Does this happen even when DisplayFusion isn't running?

Ok, you could try using the Prevent Window Deactivation function. Assign a key combination to it on the Settings > Functions tab, then run that key combo while the Kodi window is active. If it works, it should keep the Kodi window from minimizing when it loses focus
