When I receive a new message from a friend, on my normal task bar it blinks at a standard rate. On the display fusion task bar on my second monitor it blinks really slow.
I've tested this out here, and for me, it flashes at the same slow rate on both the DisplayFusion taskbar and the Windows taskbar. Are you able to attach a video capture of the Miranda window flashing on each taskbar?
