I just did a system restart and my monitors have been flipped. #1 is now #2 and vice-verse. Left is now right and vice-verse.
How do I make it stay as it should be through a restart?

Which version of Windows are you using? Would you also happen to have any of the Windows Live Mesh stuff installed?

I'm using Windows 7.
I don't use any of the Windows Live stuff, it may be installed though. Would I see a program actually called Windows Live Mesh?
It should show up in Control Panel > Programs and Features.
If you manually swap the monitors using the Windows Screen Resolution settings (right-click the desktop > Screen Resolution), do they still get switched after a restart?

Control Panel shows Windows Live Essentials 2011 and Windows Live Mesh ActiveX Control for Remote Connections.
I've never knowingly used either one - i.e., it may be a background process that I'm not aware is being used?
I've only just installed Display Fusion and this was my first restart since installation, so I haven't manually moved anything since installing it. In other words, I don't know the answer to your second question because I haven't done it.
I thought about doing it, but didn't want to waste my time if it was just going to swap them back around again next restart.
The ActiveX control should be ok as it's just a browser plugin, I've just had a few customers report these kinds of issues when Windows Live Mesh itself is installed.
Could you try swapping them in the Windows Screen Resolution settings? Windows 7 should remember the monitor configuration on a reboot (my laptop and desktop both do), and DisplayFusion shouldn't be affecting it as it doesn't apply any Monitor Configuration settings automatically.

I just got DisplayFusion to try and correct the issue of my monitor setting never bing saved, and found this thread. I do have Live Mesh and use it. Part of my problem is I have two regular monitors flanking a wide screen. With DisplayFusion at least I can use a hot key to reset it, but is there anyway around the issue when utilizing Live Mesh to have DisplayFusion reset to a default profile?

Actually - in digging through a few more posts I found the Live Mesh registry keys that unbelievable hard code this! Thanks for the resource!

I was finally able to get back to this issue! I did fix the arrangement in Win7. After reboot, they stayed as they should have been.
I also took the additional step though of saving the theme(?) in case it gets switched back around again.
