Whenever I open a game, or any other program that is full screen, my wallpaper sizes change. I have two monitors, and when I exit the application, the wallpaper on the first monitor will be smaller and have black space on the bottom, while the wallpaper from the second monitor will stretch over partially to the first monitor. Why is this happening and how do I fix it?

It sounds like the screen resolution is being changed by the game when it goes full screen. If you enable the two options shown in the attached screenshot, that should allow DisplayFusion to fix up the wallpaper any time the resolution changes :)
