I switch monitor configurations at least a couple of times a day. Waiting for the confirmation dialogue box is a hassle. Is there an option to suppress this box or otherwise automatically apply "Keep Changes"?

If you open up the DisplayFusion Advanced Settings window and head to the Monitor Configuration section, you can enable "Don't Show Confirmation Prompt".
