It looks like the pallet windows used in Cinema 4D are standard windows, not "tool windows" like they should be. There isn't much I can do to avoid these windows, but you can add Cinema 4D to the exclusions list if you want to avoid that.

DisplayFusion only adds titlebar buttons to windows that are considered "top-level". Most child windows (like MDI child windows) aren't considered top-level so DisplayFusion doesn't see them. I would guess from this screenshot that the lower window is an MDI child window.
