I'm using three monitors, one of which I connect often to my work laptop. So typically, it will be connected to my PC via HDMI, and when I connect to my laptop, I connect it via VGA; and then apply a monitor profile to change the PC monitors to the two remaining.
My question is if this process can be automated via DisplayFusion or a script of some kind. Is it possible to automatically apply the monitor profile when DF recognizes VGA input to the monitor?

This isn't something we currently support, but I've added this to our feature request list. We don't guarantee that feature requests will be implemented, or offer timelines on possible implementation. We'll be sure to let you know if we do add it to our planned features in a future version.
