Are the launchers usually called "launcher.exe"? You could create a second Window Location rule for D:\Games\Steam\SteamApps\*\launcher.exe, and set it to "Do Nothing."

I made a a location rule for the specific launcher application that was affecting it and it seemed to work fine.
Do you know if there is a way to prevent games like Fallout: New Vegas from locking the cursor to the fullscreen game window? I can't move my mouse to the other monitor to take advantage of the Prevent Window Deactivation function for that particular game.
You could try creating a Window Location rule (with a delay) that runs the "Lock/Unlock Mouse Cursor" function. That would work if the game was using the built-in Lock/Unlock API in Windows.
Try changing it to "All Windows," and set the delay to 60 seconds. The function may need to be run after the game is fully loaded and not still in the menus.

Using the Lock/Unlock Mouse function didn't end up working for me, I think the developers must have used a different method to lock it to the screen. However, I was able to unlock the mouse by tabbing into the Steam overlay, and it allowed me to use my mouse in my second monitor without the fullscreen game minimizing. So it succeeded in the end, anyway! Thank you very much for your help.
