My DisplayFusion taskbars are now covering my full screen applications. Before the update, that didn't wasn't there.

I think I have the same problem. On my second monitor I frequently run a full-screen remote desktop session. In DisplayFusion v8, the taskbar for that remote desktop would show at the bottom of that second monitor, but in v9 beta the DisplayFusion monitor 2 taskbar overlays that part of the screen so I never see the remote taskbar (I hope that makes sense). I just submitted a trouble ticket for this.

I don't use a second taskbar, but tried to replicate your issue.
Problem I encounter is when I attempt to enable DF taskbar, the taskbar does not display. I've tried applying enable/disable/enable... no taskbar. Perhaps it's in autohide mode, nope, move the cursor around screen boundaries and no taskbar.

Same issue here. Makes it very difficult to use the windows task bar in my RDP session on the secondary monitor.
@Ben: If you click the "Reset all taskbars" button on the Settings > Taskbar tab, does that help?

Thanks! I think the issue is just that DisplayFusion isn't detecting the RGS app as full screen for some reason. I can't test with it here unfortunately, but we might be able to fix it anyways. Does it always run full screen, or can it run windowed as well?

It can run windowed but I always run it full screen.
Ok, if you create a rule on the Settings > Compatibility tab for RGS, and enable the "Force DisplayFusion to treat this application as full screen" option for it, does that fix the issue up?
