I have a 2 monitor vertical setup with my primary screen on the bottom and the secondary screen above. When I enable the Taskbar on each monitor and reduce the opacity, I see the wallpaper of the secondary monitor on the primary Taskbar and vice versa. Is there any way to fix this?

I'm going to go out on a limb here and guess that you are using Windows Vista. :) This was a bug that was never fixed in Vista, but has been fixed in Windows 7. Unfortunately there isn't anything I can do about the problem in Vista, other than recommend that you update to Windows 7, sorry. :)
