Unfortunately it's not currently possible, but we're hoping to add support in the future. If/when we're able to, I'll be sure to post an update here.

We've just released DisplayFusion 5.1 Beta 17, and it now includes support for splitting Nvidia Surround/AMD Eyefinity setups so that each monitor can have separate taskbars, wallpaper, etc.

After updating to the beta, you can configure the splits using the DisplayFusion Monitor Configuration window.
