I was wondering with the windows position profile, is there a way to set it so the windows overlay another if I want to? I have one app that overlay the whole display, and I want Chrome to overlay on top of it.

Unfortunately we currently don't support Windows Position Profiles saving the Z order of windows. We do have this open as a feature request though, so I've added your vote to it. We'll be sure to let you know if we have any news on it in the future.
