I am using DF 9.3. When I click on windows or tray, they start to flicker/blink as if something making them to rapidly go in and out of focus. When I close DisplayFusion everything is working fine. I tried disabling taskbar on second monitor, but it didn't help

UPD: I found out that it happens when AIDA64 is running. Can anything be done about it?
I haven't been able to reproduce that here with AIDA64 running. Any chance you could attach a video of the issue in action?

The problem was with Auto changing Aero color parameter in DisplayFusion. I turned it off and everything started to work properly

Good to know, thanks for the update! AIDA64 must force its client area to refresh when the Aero colour changes.
